Bioinformatics Scientist II - Remote
The Bioinformatics Scientist II supports the clinical delivery of genomic data by monitoring, troubleshooting, and maintaining bioinformatics pipelines. This role develops internal dashboards and tools to streamline reporting workflows, performs ad-hoc analysis to resolve sample-level issues and operational gaps, and implements code and configuration fixes to ensure pipeline reliability. The role will require collaboration across engineering, clinical, and lab teams to ensure timely and accurate data processing in a high-throughput, regulated environment.
Essential Functions:
- Respond to software pipeline issues and troubleshoot underlying causes to restore operational continuity
- Resolve software, system, and data-related issues that impact sample processing and reporting timelines
- Maintain operational readiness of bioinformatics tools and systems critical to clinical workflows
- Implement fixes and enhancements to existing pipelines to improve robustness, scalability, and clinical reliability
- Monitor pipeline performance and implement optimizations
- Conduct ad-hoc data analysis to support operational decisions, performance improvements, or clinical investigations
- Collaborate with software engineering, clinical, and lab teams to ensure alignment between pipeline performance and clinical needs
- Document root causes, corrective actions, and procedural changes following operational incidents
- Automate routine diagnostic and support tasks to reduce manual effort and improve operational response time
- Provide weekend support on a rotating basis that is equally distributed across all operational personnel

Qualifications:
- Bachelor's degree in bioinformatics, computer science, or related discipline
- At least 3+ years of relevant industry experience
- Strong proficiency with Python programming and Linux environments
- Experience with Nextflow or similar workflow management systems
- Experience with Illumina sequencing data and bioinformatics NGS pipelines
- Knowledge of version control systems, particularly Git
- Demonstrated ability to solve problems independently
- Basic knowledge of SQL and experience working with relational databases
- Experience with bioinformatic data formats and processing methods
- Excellent communication skills to coordinate with cross-functional teams
- Ability to work effectively in a collaborative environment
- Experience with software testing methodologies
- Strong analytical and debugging skills
- Experience with clinical genomics or regulated environments
- Comfort with Jira, Confluence, or other ticketing/documentation tools
- Understanding of variant annotation tools, data formats, and clinical interpretation
- Knowledge of AWS cloud services and containerization
- Experience developing dashboards using tools such as Dash, Flask, Shiny, etc.
